Nah. Suzy didn't misunderstand, she responded how the show wanted her to which was to feel betrayed by Urahara. It literally shows Rukia and Ichigo's faces of shock and disappointment as they realize they were used by Urahara. What Urahara did was wrong and awful. As Aizen said, Urahara completely used and decieved Rukia. He got Rukia to trust him and was going to allow her to lose all of her powers and become human to hide the Hogyoku, it was a complete betrayal.

He also mislead everyone else in Ichigo's group as well. He sent them all on a deadly mission to collect Rukia for him without revealing anything, despite the fact that her being captured and nearly executed was 100% his fault for hiding the Hogyoku within her.

Urahara is a good guy, but he was not "the good guy" here, and he was never depicted as the good guy here. He even genuinely apologized and regretted his actions right after this, he knows it was wrong to use Rukia like that no matter his reasoning of wanting to contain the Hogyoku.
I think Aizen was able to manipulate the Soul Society because it has become stale and ridged; an easy mark despite its power.
Pretty much. The fact that Soul Society follows absolute orders handed down by the physically isolated and individually weak Central 46 and are not allowed to question or appeal said orders made it so easy for Aizen. All he had to do was control Central 46 and he controlled all of Soul Society. Granted, he was likely going to succeed regardless of how Soul Society functioned. He didn't really need to make his plan this elaborate. He could have just captured Rukia himself at any time as soon as he became aware that Urahara had hidden the Hogyoku within her, he had the power to do that. But it was less risky for him to just have Rukia executed by the Sokyoku. Why risk openly doing something yourself when you can manipulate others to do it for you? He's also a twisted fuck, so he prob enjoyed going the manipulative route rather than the direct one.
