What's amazing about AoT is that there are so many plotholes in the stories which people tell in this show like you pointed out but the show overall has little to no plotholes. One of the few shows that's perfect with its storyline. Like the entire show is based upon the perspectives of different people which may contain lies and also truth. The question is who and what do u believe to be true. Don't worry just keep watching.

The Kenny vs Levi scene was added for the anime only. They actually never end up fighting in the manga 1v1, which was a weird choice in hindsight.

No, Kenny was not being “used” . Let’s just say He was doing his job , while being under the secret impression that if he became a Titan himself and ate eren he could have the power and use it . Rod said that even tho eren has it , it’s essentially useless because he’s not of royal blood . Whether that’s true or not will be elaborated on later . As of right now Kenny stated that he believed rod when he said that and that if he was lying about anything he wasn’t lying about that . Just going based on the episode . Kenny had no more motivation and rod let him go and be free.
